Amtrak
Amtrak runs on Long Island as well. The North East Corridor runs through Queens, NY. Amtrak runs from Penn Station in Manhattan through the East River tunnels. The corridor turns north and heads up to New England via the Hellgate Bridge. Amtrak also runs the Sunnyside yard and engine facility that is located on Long Island just outside the east river tunnels in Long Island City. Sunnyside is home to Amtrak's New York operations. The North East Corridor and Sunnyside yard is often home to P42-DC, P32AC-DM, B32-8WH Genesis locomotives as well as AEM-7's and P32B "Acela" locomotives just to name a few.

South Brooklyn Railway
The South Brooklyn Railway is not the first railroad people generally mention when discussing railroads on Long Island but it has been operational under the same name and running on Long Island since 1900!
The South Brooklyn Railway whose reporting marks are SBK is a freight only "independent railroad" which is the freight division of the MTAs' New York City Transit Authority. Unlike the rest of the NYCTAs' fleet, the SBK is regulated by the Federal Railroad Administration or FRA since it has trackage rights on non-electrified trackage such as the 39th Street yard in Brooklyn and the NYAs' Bayridge branch. The railroad truly only has about one (1) mile of trackage of its own stretching from 9th Avenue to 2nd Avenue in Brooklyn where it mostly follows 38th Street to the 39th Street scrap yard. The railroad does however have trackage rights over the entire NYCTA system. The railroad used to have many customers in Brooklyn but now has only one customer, which is the NYCTA. The railroad ships scrap off of the NYCTAs' system and new subway cars on to the system. The new subway cars used to come from both the Bayridge branch and also from the New York Cross Harbor railroad at 39th Street. The only new subway cars now come through the Bayridge branch where the SBK interchanges with the New York & Atlantic Ry. at the NYCTA's Linden shops. The railroad only has two diesels which are 47T 50Ton switchers numbered N1 and N2. These diesels are the most recent in a long line of locomotives that have been run by the SBK and have been the sole motive power for the railroad since 1975.

CSX, CP Rail, Providence & Worcester Railroad
CSX, Canadian Pacific Railway (CP Rail) and the Providence & Worcester Railroad all run on Long Island, although none of them have facilities or yards on Long Island. All three railroads interchange with the New York & Atlantic Ry. at Fresh Pond yard in Glendale, Queens. The line, which they all use, is the former New York Connecting Railroads line, which runs down from the Bronx across the Hellgate bridge and onto Long Island. The line runs "over" the Fresh Pond yard and trains must run the line south of Fresh Pond, which is actually the beginning of the Bayridge branch of the NYA to interchange traffic with the NYA. CSX and CP Rail have continuous year round traffic and make up the bulk of the interchange traffic with the New York & Atlantic Ry. The Providence & Worcester comes to Long Island through trackage rights and is a seasonal operation. The P&W "stone train" operates in the summer months bringing crushed stone to Long Island for an asphalt plant in Suffolk County and also for track work on the Long Island Rail Road. The P&W is only permitted at this time through their agreement to run aggregates. All other types of freight including aggregates is handled by CSX and CP Rail.
